I don't think that any one food or supplement is always good or always bad. Like Shawn says, just changing something can upset your equilibrium. It might help to step up slowly and give yourself time to adjust. If the problems persist you might consider another source of fiber, perhaps flax meal is just not for you. My favorite fiber sources that don't give me grief are old fashioned oatmeal or honeyed dates.
