I would go with a UTI. When Lupus attacks the kidney, you usually do not know. There is no pain associated with it. But UTI or whatever is happening does not sound very good and I would have it checked out. With lupus nephritis, you will find yourself going more at night than during the day. Also, your urine will become very foamy (when spilling protein) and can turn tea or coke colored. The dark urnine sounds more like dehydration especailly since it is clear sometimes.
Deffinatly get it looked at. Since it has been 2 weeks...Please let us know what they say.
