Actually, although Igenex is the best lab for testing for Lyme and other tick-borne infections, even they only test for 4 or 5 of the over 100 strains of Borrelia (Lyme) that can cause human illness. But that's far better than the 2 or 3 that Labcorp and Quest test for - not to mention they use the right medium for testing as well as train their techs specifically for these testing methods. And your results wouldn't be back in 3 days from Igenex - it's usually 3 weeks - so that means a different lab, like Labcorp or Quest was used - and their track record for tick borne disease testing is pretty bad.

As Veromia said, Lyme inhibits the immune system and we now know that when combined with Bartonella - another common tick-borne infection - the immune system is even further compromised. So a negative test surely doesn't mean you don't have the infection. Even the CDC states on their website that Lyme is to be a clinical diagnosis, even though they get a bunch of the other information about
But even the PCR testing (looking for pieces of the DNA) for Lyme can be wrong. There has to be "enough" in the one vial of blood that is drawn, and that's often not the case.
You need to be seeing an ILADS trained (International Lyme and Associated Diseases Society) LLMD. We've been seeing that some doctors proclaim themselves to be LLMD's without the special training, which would be like going to a Rheumatologist or Oral Surgeon for brain cancer - you want the doc's that have special training. A well trained, experienced LLMD will be able to help you figure out if you are dealing with Lyme and it's co-infections.
