I used berberine for treating gut dysbiosis, but I used it alongside artemisinin, olive leaf, wormwood, and black walnut - all pretty serious antimicrobials - so it's hard to say what effect berberine specifically had on me. The combination gave me a little indigestion for the first two weeks, and I lost 25 pounds in a month once my gut bacteria was back to a healthy level. (Also added probiotics, of course.)
Slippery elm I have taken as well. No side effects. Excellent for a scratchy throat or reflux. I read recently that it's endangered, though, so I try to take other things now if possible, like aloe vera, marshmallow, licorice tea, DGL chewables, and digestive enzymes. I am interested in taking glutamine and D-limonene for the gut, but I have not yet done so.
